I just bought an aftermarket keyless entry system.
Do you think I will be able to have some kind of factory remote programed to work with it?

Well, there are many options and possibilities. First of all you probably have to say what year your car is and if it has a IF or RF remote control or nothing at all. And then there are plenty of after market remote control systems available, all with special features.
I assume, that the installation instructions say it all.
