Brake System Flush

Had to replace both rear wheel cylinders on my Toyota P/U today. Went ahead and flushed the dark colored fluid out of the system. When I got through I looked at my Bimmers fluid and it's dark colored too. I doubt the p.o. flushed it and I haven't done it during the 2-3/4 years I've owned it. With 153,000 miles on it should I go ahead and do it or am I inviting trouble?
