I've got a manual transmission 525i. Recently, whenever I step on the brakes, the stick shift wiggles. I'm not really sure if what parts of the brakes are connected to the transmission. Anybody with clues as to what part may be worn out?

Trans and or motor mounts? Shifter bushings if there is any play.

Just out of interest, is the car in or out of gear when you're braking? I agree with neil and would get the car in the air and check out the mounts. Its relatively easy to do. The shift linkage is vary localized to aft of the tranny, so braking forces/wiggles would need to travel through the engine/tranny to tickle your stick ;)
Might you have a warped rotor or alike causing the 'wiggles'?

Sorry bout the incomplete info, the wiggle happens when out of gear (neutral).
